Must have something to do with the theme, I am using Almost X, and Perfect blue. Both have transparent menus now. Not sure what the other two settings are for in transparent settings.
You don't need to exit the window manager (which also closes X), but just reload the init file.  There should be a menu item for that (reconfig).  If not, bring up the command dialog and type 'reconfigure'.  I think it's also mapped to Alt+F12.

window alpha is for window titlebars.  You can specify a different amount of transparency depending on whether or not the window has focus.
You can also right-click on the toolbar and change transparency for that.

I played a bit with the alpha settings/themes/ and found that some themes do show some sort of transparentcy. What i get is a "see-through" fluxbox-menu (which is what i want) but the see-through part is not what my root-desktop shows (which is xplanet/the moon). In stead i get to see the standard fluxbox-style.
This transparency is an illusion, not actually transparency.  If I understand it correctly, the illusion is accomplished by displaying a section of the root window as the menu background, and changing it each time the menu is moved.  Applications are  apparently not considered part of the root window, even those applications running in that window.  This isn't a limitation of Fluxbox, but of the X server.  Even XFree86 fakes transparency.  The only way I know of to have true transparent windows in Linux is by using X.org.
