 Adding applications to the base (the DSL system currently in use?) will not affect the new iso, as far as I know.  I haven't used the script, but I have done a manual equivalent.  What it does is create a new ISO using the KNOPPIX and boot files that are found in /cdrom, along with uninstalled mydsl packages and other data files.  Currently-installed applications are not part of the process.  It creates a CD image that is identical to the original, but with added files in a subdirectory or in the root of the disk.  You still have the option of booting a clean system with the "base" boot option, which will prevent mydsl packages from being automatically installed.
