I am having a problem at 800x600 on my laptop that the windows are so big I cannot close them in some apps.

How can I get the application windows to fit to the window size?

If I maximize them they go off the desktop on my laptop and I can't even close them.

Also

Also is there a way to log out as one user and in as another because now you have to reboot cause your choices are reboot or shutdown only.

That's odd that maximize goes off the desktop.. maybe its a minimum window size.

To close them you can rightclick any corresponding titlebar and select close.

To move the windows around, hold alt+leftclick and drag
To resize windows, hold alt+rightclick and drag

I know that but I can't even get to the title bar its off the screen.

Anyway if I use JVm window manager it seems to not be a problem.

Must be related to flux box

press alt and the left click on mouse to move the whole window till you can see the bottom left corner than shrink the maximized window down.
