How do I put it in the top partition ???

Use Emelfm as super user and copy it there. It will start at each new bootup. If you want to start it manually then just double click it or select it and click the mydsl button.

I have copied jre1_5_0.uci to /
Now I am trying to start Ganttproject (ganttproject.org) a projectmanagement application in Java, but it won't start.
It says No executable java found. Please set JAVA_HOME variable.

What does this mean and what do I have to do??

Did you double click on the jre1_5_0.uci or add it to mydsl?

I have double click it and it said that jre was succesfully mounted.
Should I have placed it in MyDSL??

No, that should do it. I put it in the top directory of my pen drive or hard drive, then put mydsl=sda1 or hda1 in the boot command line and it loads everytime I boot. That is a java runtime. I don't know if that's the same as an executable. All I know is it makes web-based java applets work.
