Where is the source code for whatever boots up DSL, displays the penguin, and all that colored text? (the one that ummm... whoever created DSL edited to say Welcome to DAMN SMALL LINUX based on Knoppix after the boot options have been entered)

That is in boot.img, there is a howto at knoppix.net that shows how to edit it.

First of all, knoppix.net is apparently down, and secondly, does boot.img autodetect and configure the hardware? (I'm talking about after the boot options have been entered).

Nope, the rest of Damn Small does that. What you're looking for is SYSLINUX, the bootloader that Damn Small, Feather, Flonix, Morphix, Kurumin, Knoppix... all use.
