I use a Live CD, with the option
restore=hda2
where I have my backup.tar.gz file

I use jwm, and noticed the menu file (.jwmrc) does not get backed up despite having the line home/dsl/ in filetool.lst, so I added .jwmrc manually in the backup.tar.gz archive.
Once I restart, everything is fine, but if I backup again, .jwmrc disappears from the archive, and the next restart will revert to default menu.

I can get around this by adding .jwmrc manually after every backup, but I thought I would mention this.

Andre.

It is because .jwmrc is in the .xfiletool.lst.
This is because of the dynamic nature of the extensions and their inclusion in the menu structure of both fluxbox/menu and jwm.
