I'm working on a document which will explain every option for fluxbox/init because it seems like such a document does not exist...even the fluxbox online docs mention only a few.

There are some of them that are cunknown to me, so I'm hoping someone might be able to explain what they mean.

These ones I have no clue about:
session.screen0.slit.onhead
session.screen0.toolbar.onhead

This ones seems to be redundant:
session.screen0.clickRaises & session.screen0.autoRaise
session.screen0.opaqueMove & session.screen0.decorateTransient
session.tabsAttachArea & session.screen0.sloppywindowgrouping

These ones don't seem to be useful anymore (in fluxbox devel):
session.screen0.tab.width
session.screen0.tab.height
session.screen0.tab.placement
session.screen0.tab.alignment
session.screen0.tab.rotatevertical
Are these no longer used since they embedded tabs into the titlebar?

These I think have been removed?
session.screen0.slit.onTop
session.screen0.toolbar.onTop

session.numLayers: seems to crash fluxbox if I change it

session.screen0.slit.onTop:

doesn't it make the slit allways on top, of other windows, works in DSL 0.8.2

Yes it does, but they've added *.slit.layer, which I think cancels out the need for *.slit.onTop. I tested this by removing the *.onTop lines with no change in fluxbox behavior and no warning messages about missing resources.
