Here are the instructions I found on the Lexar website. Try these steps, especially the part about formatting and see if it helps.

desNotes

When I tried to delete the secure partition under "Disk management," I received an error that saying… "The device is Write Protected

- Verify that there are no important files on your JumpDrive. The next step requires you to Format your JumpDrive. Once you do this, you will be deleting all files from your JumpDrive.
- Go to My Computer and locate your JumpDrive. Right-Click on the icon and Select Format from the Menu.
- Uncheck the box next to the Quick-Format if it is checked. You should be formatting in Full Format
- Begin Formatting
- Once the drive is formatted, go to the following link to download version 3.2 (or 3.3) for JumpDrive Secure. http://lexar.com/drivers/index.html.
- Save this file on your desktop
- If required, unzip the files

Once you have downloaded the zip file, you will see a Word Document, which will give you step-by-step instructions on how to install the software update on your JumpDrive Secure. Please read this document prior to installing the software on your JumpDrive. Once you have completed the above steps, you will be able to re-configure your drive utilizing the 3.2 Version of the JumpDrive Secure Software.

From the way I read the tutorial, even though you don't see all the partitions, doing as format should wipe out everything. Have you tried doing a right-click on the pen drive and selecting Format? Even if it doesn't display full capacity of your pendrive because of the partitions, do a format anyway and then see what it looks like afterward. It certainly won't hurt your drive sicne you want to wipe out everything on it.

-Even if windows can't see the partition, can't you still see the disk using windows system administration tools? I believe it's something like:
control panel -> system adminstration -> computer management -> storage (or  something).

-when you are using fdisk in linux make sure you didn't create hidden partitions. I believe the normal fat16 tag is number 6?

-when I was reading on a posting that teaches how to install DSL to usb disk one of the steps is to create dos file system on the usb disk after fdisking the thumb drive with the command "mkdosfs". maybe try that and see if windows will see the partitions now?

I am using Lexar Elite 1G and I have never seen the problem you have. Perhaps Lexar Secure have some extra security features.

p.s. I'm still new to linux please don't hold me to anything I said...
