It is definitely a different way to work than most other distros, although it is nearly identical to the way the DSL liveCD runs. Once you get a feel for using backup/restore, mydsl, and boot options, it can be a very pleasant experience. Upgrading is usually a matter of just overwriting the KNOPPIX file. With a new kernel, overwrite the kernel and initrd as well. Of course, with any upgrade you should take into consideration that some things in your personal configs may want to be modified as well, but fortunately Robert has been very good at letting us know which of these files are changed with each new release.
The one drawback is as you said...keeping deb packages installed. The simplest solution i can think of is to create one or more mydsl packages using the files that were installed by apt-get/dpkg, but that can be a chore.
