You will need to download the ISO and burn the image to a cd. Boot with the cd and use the Install to USB Pendrive item in the menu.

If you have a NTFS partition, you can't do anything to your windows install, unless you know how to remount it RW and do it intentionally, if not ntfs, it will only do what you do to it.

In other words, it will not harm your M$ install whatsoever.
