So, how best to lay out the drive and achieve all those goals?

Do you plan to install programs using apt-get?  If so, you'll need to manually reinstall them each time you boot ("manually" meaning add install commands to /opt/bootlocal.sh).

The largest partition will probably be your /home partition, where you'll keep your downloaded applications and any other data files.
You could also keep programs in /opt, but it's more convenient in my opinion to have myDSL apps stored in your own directory.
