The bootlocal.sh file is in /opt So, add /opt/bootlocal.sh to your filetool.lst.
Remember the filetool.lst is copied to your backup media. So you need to first mount that media and edit the copy there. Otherwise the filetool.lst wouldn't be persistent. To check your results, when you are first booting, at the boot prompt use the restore option. See F2 screen for more details and syntax (Press F2 at the first boot prompt). Then after the files are restored do an ls -la /dev/modem to see if you restored that link. All the other setting for the modem are in /opt/ppp and I believe that is already in the default filetool.lst  Maybe some more items should be added to the default filetool.lst

once again i fixed it in the
/etc/init.d/knoppix-autoconfig

i just removed the
/dev/modem*
from the line where all old devices get removed before auto config
(sorry for that fuzzy description, but im not at home right now)

maybe i affected the autoconfig somehow but now it works :)
