You should be able to add it to just about any startup script without causing trouble.  Typically the script used for startups is bootlocal (i believe it's /opt/bootlocal.sh in DSL), just to keep things organized.
I don't know what knoppix-autoconfig is, but if it works I see nothing wrong with using it.
