If you are still looking into this then what about using single floppy based "Injector Linux"..
I have no idea if it will work for you but does say that it supports 25 file-systems and may be able to mount both your partitions and copy KNOPPIX over to the fat drive.
Any good?

EDIT: Though reading your message again I see you actually meant you have two separate drives which you physially swap between... In that case ignore my message - An IDE converter for laptop to desktop is always handy - $3 on ebay
