I am getting Zathura with a black screen, it does not load any file.

Start it by hand in a terminal and let us know the output, eg:

/usr/bin/zathura <your_file.pdf> &

We don't know what you're running, what it's running on, and more importantly, what you did to fix the original black screen issue.
